Hindsight doesn't matter. Just because they know now they made a mistake doesn't absolve them of their actions. They may ask for forgiveness but they need to repent for their actions. Most of all, they need to put pressure on ol' Dumbles who was the cause of everything. His greater good disregards the individual, which caused the whole situation in the first place. In your story, he is worse then Voldy. At least Voldy knows and accepts that he is evil. Dumbles keeps marching on thinking he is doing the world a favor no matter how many people fall for HIS greater good.

Love isn't usually logical. It's not a math problem. They can understand his reasoning but still be upset at his abuse because they love him. They are also not fair weather lovers, but fully devoted to Cid. No matter what decision he made, they would continue to follow and love him.
I'm quite a fan of Reborn as a Space Merc, so would love to see what you do with it. I never got into One Piece, so my interest in reading would be entirely up to how the story is told with no preconceived notions.
Issei is way too much of a push over. Not even asking for a reward. Not calling him out on 'controlling Koko' after he's captured when they couldn't control him before. I'm not sure what your plan is long term on his character, but as of right now he feels like a paper tiger. He *is* strong, but he's too easily pushed around. I like him more than the original Issei, but somehow I also dislike him more because he could be so much more.

I still don't get the way you are handling his stats. A few chapters ago during an update, some of his stats were crazy high, like 8k range. Even considering the condensing a level up should provide, that should still put him, stat wise, *way* above a level 1. He is OP, but how OP is he?
