The order of aura guardians does not include all aura users. For example, the mc himself is not part of the order yet. Most aura users do their own thing, there is even dark aura users. Since the mc has every single bit of knowledge since the begining of time (including what legendaries know), it is not strange for the aura guardian order to be lacking in comparison.

I don't think they should get megas. It is something extremely dificult to get ahold of for common trainers. The point of gyms is to serve as training and minimum qualifiers for upcoming trainers.
