I think the first arc you should do is a conflict arc with team rocket. Because I think that it would be necessary to protect its territory before the great war so that the mc can fight without the team rocket taking advantage of it to make a mess.

Why not just try for a simple travel arc and just build up on it, meeting new people and pokemon, making stories with the MC's pokemon and his waifus (and claim Cynthia since the MC hasn't claimed her yet, and probably add more waifus), just make it a bit of a "Slice of Life" while the MC travels the different regions, surely it should built up into something while continueing to the main plot [img=thinking]Also, while traveling through the regions, make the MC encounter the events that should happen in the games, movies and anime/cartoon, mix it up, create a new route and ending since some of the legendaries are already with the MC [img=thinking]

I’ve always liked the big battles and reveals, I’m hoping that soon Aoki will reveal to the world what is happening, and there will be some big avengers endgame type charge with all of the greatest trainers going to defeat Giratina

since giratina is already active in the story and is the main antagonist why not make palia and dialga reach out to him to train like some kind of time zone for dialga where the training will be because it can warp time to be slower than the real world and strenght training or dark aura training for palkia as he is related to the cosmic or space part of the pokemon universe

i haven't seen anyone use the ultraworn holes or whatever they are make an adventure in a different dimension or something? then have hime fight some ultra beast there maybe? and maybe get some different versions of his waifus from there with different pokemons aswell

Well i would say that we are at the point of recruiting an army of trusted trainers and maybe if you want boost humanity by revealing new evolution methods and power ups

if you are feeling burnt out then write light hearted stuff you don't always need to keep main plot flowing have scenes with family, girlfriends, friends etc. heck even have him get an apprentice

One thing I think would be interesting is not making garentina a bad guy just a lost person that the MC has to stop and help recover? Like garentina loves the human world and Pokémon world but believes it’s bad for some reason like a trama and our MC has to help him see that it isn’t but only after defeating many of his generals. Then you can move on to other bad guys like the gigantamaxed eternatus.

I’m not at all good at writing, so I can only give vague ideas. You could use the mirror dimension and beast dimension of sun and moon to gain legendaries and ultra beasts without affecting the main world.

Have the legendary hint be a sort of side story for a while. Have him travel and explore a bit, maybe follow some of the plots from different games or shows. Go to different regions and meet researchers or organizations even.

Well author, since mc can be considered as strongest pokemon trainer in the world(if not then at least has enough firepower to fight against the strongest with his army) there is not much that can be added to make him stronger. If he was somewhat weaker and lot more inclined towards science, he could have made some new evolutions. Pokemon of different types then in game. Or researched ancient gene or something. I read this fanfic on fanfiction.net called ‘villainous ventures’ in that mc had an eeve that could evolve to any of its type on desire and return to pre evolved state at will. Or if his bellsprout had an alternate evolution that resembles swampfire from ben 10 and has similar powers. Of course it must have general weaknesses like other pokemon, but have similar power set or appearance. Maybe groot too, but groot looks a lot like human. There is another fic that I read long back it had some real good ideas, like this pichu which has genetic defect causing it to never evolve into its other forms, but it was a monster in battle. And teaching alakazam how to use teleport to mimic flying thunder god of minato.
