Itachi had PTSD from the war and didn't want to see the village in the same condition again.Thus , even though he knew that his clan was being oppressed , he chose to end his clan rather than there being a coup which will cause more casualty and weaken Konoha.He chose not the greater good but the lesser evil.
That’s fair haha. But I agree if you think within the confines of what actually happens and ignore plotholes, eliminating the Uchiha completely is a option, whether it’s the best one I don’t know, for Konoha probably yes though.

This Itachi is so AU it hurts my brain.It's like turning his IQ from genius to Sakura.How do you even justify this??You sound like the guy who read some fanfics about Itachi and judged him as if he was a temperamental emo, hence lacking any actual knowledge of the actual Itachi besides the bias of idiotic fanfic authors.I'm starting to think that this novel will start to deteriorate from here.
This is off topic, but what if after all these Problems are Resolved how About Bringing The Chinoike Clan Back and Making them a Branch Family of the Uchiha Clanit makes Sense because the Hyuga have a Branch Family Why Not the Uchiha, we can Justify their Dojutsu as a Mutated Sharingan and it would also Make the Uchiha Stronger!
Man itachi must really see all possible alternatives then decide. What if today uchiha are at verge of revolt? There is a saying that you need to hands to clap or something, if uchiha are dissatisfied then hokage side also did some nonsense, blaming your own family for some strangers. Also if they are willing to put a founding clan in such position then what about others? Seriously when mc succeeds as clan head and solves hokage issues he must ban itachi from clan. Or make sasuke super loyal to uchiha just to mess with itachi.
