People act according to their own interests and emotions, the actions which may sound evil for some other person, but are considered good actions by the first person's friends and family. It's all about where you are standing emotionally. AoT was the reflection of our world, which comes in all shades, not binary colors.

Try to address the societal problem. People are extremely paranoid, too emotional, which lead them to become short sighted and form a prejudice against a certain group of people. Information controlled by upper management is not helping either along with mind controlled drones that can't think for themselves. Try with small things, introduction of concept of human rights, taking judicial power away from Hokage along with legislature. Formation of fixed set of laws that are publicly available. Range of newspaper with different affliations. Try to change the mainstream of world away from Chakra to science, by developing little things run by electricity, that help people a lot. Introduction of hot weapons, to change the power structure. Ideas are the most dangerous weapon that can topple or form a government. Introduce various ideas like democracy , communism, technocracy, etc. Some ideas will hit with certain group of people. Ideas like not seperating konoha and fire nation and making ninjas officially the military force of fire nation, that strictly follow the heirarchy like our military. Your MC is smart right? This is what smart people will do, changing the world by playing the game of chess. No matter how weak the king is, ultimately he's the one who controls his overpowered army.
