So far I feel as though the deviations in the timeline just screw over the MC and make his life suck more. And I am worried. Because most authors who choose this path of screwing over the MC for no other reason than “plot” usually end up ruing their story. It ends up being overly complicated and nothing really matters anymore. I just don’t want to see this Fanfic going down the same path.

Most people are not happy with this scenario as it makes the life of MC harder but I personally think that it's all quite reasonable. Let us not forget that when kumo demanded the head of Hyuga Clan Head then the hokage was ready to sacrifice him for peace and he only survived because his brother gave his own life.Now this scenario is different but the life of a clanless orphan is nothing compared to having some kind of peace between two great hidden villages, even if one side is weaker.
