Capture it and let it starve. Leave it weak as a battery for Dragonite for a decade or two, until it is no threat!
If Zapdos is looking for territory maybe h can catch it. The system might even give him a special sub eco park for capturing a legendary.

Having a sub ecopark as territory would be a good deal for zapdos if it get over it's grudge, there's probably an hidden mission with capturing a Legendary as a criteria
