you see everbody have energy but how they use it is differently for example - naruto world people use it as chakra and dragon ball Z world people use it as KI and when MC wished to get all kekkai genkai a trace of chakra in them got send in his body and the trace of energy of kekkei genkai converted MC's energy to Chakra
I guess you are right in a way but the way I imagined it was that the kekkei genkai were sealed in a way he could only acces them if he is strong enough an him being reborn in one piece world where people have strong physical energy and him being a fairy gives him mental energy but In nornal case those two type of energy will fight to dominate the other and a single energy will remain that would be normal but you see when he got sharingan he got a trace of chakra in his body as chakra is compatible with both of the energy it slowly took over and about him being able to use chakra without a chakra system is simple his energy got converted into something like chakra you can't call it chakra nor can you call it haki it's a mix that's why at the start he was having a hard time using chakra
