The only downside to temporarily losing Scorpio is that he now lost his Poison affinity. I say temporarily because I am willing to bet that most likely Scorpio can come back to life just not in a physical form. It would be interesting if Scorpio becomes like a ghost or a spiritual type Soul Bound. I wouldn't mind if the author just came up with some BS item that reacts with Jason's soul world core and lets him bring back Scorpio in a different form. We get the Jason learning from not trusting his instincts moment without the consequences of one of his soul bounds dying permanently. Heck, there being a way to bring Scorpio back might be the one thing that can stop Jason from becoming what is essentially a fallen celestial. All the author needs to do is have the old friend of Shane who loves artifacts make a comment about her hearing there being an item that can bring back dead soul bounds. Or maybe there is a Soul Bound with a unique affinity towards death that can do so. Honestly if you think about it, people can throw elemental attacks from their bodies, control space, control time probably, so bringing a relatively low level creature back to life isn't that big of a stretch. Just give us some form of hope Author, please. Plus Jason needs a goal to work towards other than revenge for both his mother and now Scorpio, bringing back Scorpio is a great goal to have.
